The two monsters engage in a copyright, with Godzilla attempting to fire his atomic breath at Ghidorah, but he dodges and blasts lightning from all three heads, driving Godzilla back into the ice. Ghidorah then begins to rampage, murdering a number of individuals, including Graham.

Monarch then contacts Emma, who is cheerfully helping Jonah rescue the Titans. And they may be able to restore some of the equilibrium that man has broken. Mark thinks she's doing it to avenge Andrew's death.

Not long later, Ghidorah comes in and confronts Rodan. Ghidorah obtains the upper hand (or claw) by utilizing his additional heads to take Rodan down. Before he can continue to strike, Godzilla returns back for round two. They start to fight it out again, with Godzilla succeeding to rip off Rodan’s left head. Meanwhile, Monarch is contacted by Captain William Stenz (David Straithairn), who informs them that the military is ready to fire a large weapon dubbed the “Oxygen Destroyer” in order to destroy the creatures. The bomb strikes, but Ghidorah flees, while it appears as if Godzilla has died.

Ghidorah flies to the crater's summit, where he may grow a new skull. The other Titans are awakened by his rousing appeal. Titans respond by wreaking havoc and utter ruin on their territories, with the loss of tens of thousands of lives. For the simple reason that Ghidorah has established himself as the alpha titan, all of the Titans now bow to his authority, including Rodan.

During the credits, we see newspaper articles making notes that a Mothra egg has been discovered (meaning she can come back), while continuing to document ongoing activity in Skull Island. Godzilla fights Kong in a cave drawing that we see again.

Then, after the credits, Jonah and his men pursue a guy who gives them one of Ghidorah's heads. Jonah claims he'll take it for some unknown reason.

To stop Jonah from getting what he wants, Emma's ex-husband, Mark, has joined Monarch's team of scientists and soldiers. But they are too late to stop Emma as she frees Ghidorah. During the first fight between them, Godzilla is killed by the beast. During a conversation with Mark, Emma tells him that she has been working with Jonah on a project that will bring balance back to the Earth. To get back at Ghidorah after getting rid of Rodan's volcano, he kills a whole squad of soldiers and then fights and loses to him. The three-headed dragon then shows that he is in charge, which causes the other Titans to rise and start causing trouble.

An anti-Godzilla bomb is fired by the military. However, Monarch is aware that a nuclear strike would expedite his recovery. Dr. Serizawa willingly sacrifices himself to help Godzilla return to the surface.
